Can a diamond be considered internally flawless with an extra facet?

yes.

facets are external (doesn''t effect ''if'' grading) and the ''extra facet'' usually occurs because the cutter polished off a natural (blemish) on the surface.

Actually, as long as the extra facet is on the pavilion and not seen faceup, the diamond can still be considered Flawless (FL)
