Can these measurements be taken in the machine without removing the diamond from the setting?

I don't see how. There is another way to take measurements -- using a gemscope with a reticle. You might be able to come very close with that in the setting. http://www.goodoldgold.com/grading1.htm

I remember David Atlas posted that it is possible to measure/estimate crown and pavilion in the setting (not with Sarin though) if the stone is not completely closed from the side.
