A natural indentation is an outside of the stone feature.
It can be a tiny bit of the outer surface of the original rough stone.
It would in no way effect the durability of the diamond.
You need an appraisers eyeball opinion from here on in though.
It will be plotted on the report - it might be biggish, it might be tiny. But usually on an E VVS2 one would expect it to be tiny.
If it is a Vvs2, you will never see the inclusion. No worries.
As for a natural, I find them intriguing. You have part of the rough stone which did not get polished. Kind of cool to have a piece of diamond as God made it.
