$2,000 difference between two similar diamonds...

My understanding is that the difference between E and F is almost negligible. So why is there an $1800 difference between the two? Is there something "less ideal" about the JA diamond other than the colour grade difference?

That's just it, when you go up in specs, the price jumps a fair bit due to the rarity of the diamond. There's also other things to consider such as where the inclusions are, the proportions of the stone, etc. The HCA on the JA is 1.6 and the WF is 1.8 as well. While not an indicator of a better diamond, both score well on the HCA calculator.

WF and JA are both really good vendors as well. I, like you, wanted to get a D-F color but after a lot of reading and in person viewings, the near colorless range will let you increase the size within your budget - something to consider.
 
You are paying for the additional color grade, as well as the additional light performance workup that has already been completed at WF, and for the super-ideal ACA name. Nothing inherently inferior about the JA. The JA has an AGS 0 distiction as well.

I thought you might find this older thread relevant as it is basically the same question you asked. Some of the older prosumers as well as James Allen have commented on it, so it might help answer your question.

So, from what I can understand ACA diamond parameters are more tightly cut to absolute ideal proportions where true hearts can vary.
