I live on the Peninsula and commute to the city. Having lived in places close to the 101 and the 280, I will tell you that by far, living closer to the 280 is much better. I currently drive up the 280 to the San Bruno Bart station and take Bart from there. Two trains run through the station, so you can catch a train every 7 minutes. Although my commute door to door is close to an hour, it doesn't seem that bad. I drive at highway speeds up the 280 and it's close to a 30 minute Bart ride. I take the time to read or do some light work. I hated driving up the 101 - it's crowded, and going 4 miles can take you 20 minutes.
Word to the wise - if you live near Caltrain, don't live too close. It's loud.
