If it takes so long to receive a quote I would strongly suggest you rethink doing a project with them. Can you imagine how long the project would take if they cannot even deliver a quote within a reasonable amount of time? To answer your question as to what I think is a reasonable amount of time for a quote it depends on what they told you but generally I would say (IMO) within a week for the quote. Unless they informed you of a different time period and why it would take so long.
My question is why would they need the actual stones for a quote? I've never had to produce stones for anything but measurements for the design (any halfway decent sales person should be able to do measurements, honestly), and have never had to fork them over to the jeweler until it's time to do the project.
I'd be fetching my stones back immediately. They clearly aren't all that interested in your project or your money.
I always get a quote before I drop the stone off. I also sometimes get several quotes before deciding, so dropping stones off first isn't necessary for a quotation. Give the shop a call to find out what the hold up is. I have to admit 3 weeks of silence does not bode well for the end wait.

I've been working with this jeweller for years. Their showroom gal is the one I've always done the discussions with. I gave the earrings to her, as I thought it would help with the quote process and also to have them source a match for one of the rubies that will go in the ring. I'm having some diamond and ruby studs made into an eternity band. Not high end stuff, but they will make a pretty ring that I can wear as an engagement ring stand it.
It's my first quote process, so I didn't think to clarify a time line for the quote itself. They are closed Mondays, but I'll drop her an email tomorrow and ask. Perhaps trying to source a ruby of the right size and color is what is holding things up...
